96 ninja ZX-6 Problems please help!!

I have a 96 ninja ZX-6 it runs great when the engine is cool and even when it warms up as long as I dont have to stop and drop back to idle. Once warm and I have to stop at a light or stop sign or something it starts running very rough it will keep this up even when I get back up to speed. The only way it will stop is to turn it off and let the engine compleatly cool. The bike has a jet kit and a K&N air filter system. it ran great the first couple years these were on but now I dont know what is going on.
